چکیده

Two softwares used for sequence alignment and searches are BioJava and BioPerl Comparison between these two tolls is shown. There are several software engineering issues such as software reuse, component-based software engineering, cleanroom engineering. We are discussing here software reuse (reusable objects). What kind and amount of bimolecular data is available and how to encode that data and using which technique (called knowledge engineering), here is one technique to give input of bimolecular data to neural networks on the bases of which to conclude patterns.

Handbook of Software Engineering and Knowledge Engineering Vol. 0, No. 0 (2000) 000{000 F Software Engineering and Knowledge Engineering Issues in Bioinformatics

In this chapter we address several SE and KE issues in bioinformatics. We review and compare two most widely used bioinformatics tools for sequence alignment and searches. Then, we address the need of background knowledge for processing biomolecular data. Next, we discuss the design and status of a bioinformatics infrastructure, called Genome Mining, developed in our lab. Finally, we conclude t...

Applications in Bio-informatics and Biomedical Engineering

In this paper, an overview of the main topics presented in the special session of bioinformatics and biomedical engineering is presented. Bioinformatics consists of two subfields: the development of computational tools and databases, and the application of these tools and databases in generating biological knowledge to better understand living systems, being the main subject genomics and proteo...

Evolving from Bioinformatics in-the-Small to Bioinformatics in-the-Large

We argue the significance of a fundamental shift in bioinformatics, from in-the-small to in-the-large. Adopting a large-scale perspective is a way to manage the problems endemic to the world of the small-constellations of incompatible tools for which the effort required to assemble an integrated system exceeds the perceived benefit of the integration. Where bioinformatics in-the-small is about ...

Modelling biological processes using workflow and Petri Net models

MOTIVATION Biological processes can be considered at many levels of detail, ranging from atomic mechanism to general processes such as cell division, cell adhesion or cell invasion. The experimental study of protein function and gene regulation typically provides information at many levels. The representation of hierarchical process knowledge in biology is therefore a major challenge for bioinf...
